Yesterday he said he is "just going with the flow" of the relationship.
Does this mean he's not thinking of taking it a step further? Or does it mean that he is only with me because he can't get anything better?

It generally means he's just taking things one step at a time, and not worrying about the future. He's living in the moment. I'm not quite sure how you'd deduce that it means he is only with you "because he can't get anything better" - that's crazy talk.
Of course, it COULD mean he doesn't want to take it a step further, but I highly doubt it. Don't overanalyse it, it's most likely that he just doesn't want to get caught up in the politics of relationships, and wants it to be easy, simple and chilled.
He's not planning anything, he is just going where life takes him; letting nature take it's course. It's nothing to worry about.
It means he's not planning anything ahead of time and is just going by how things feel at the moment.
