Sounds completely normal. Elliptical workouts are still really good cardio, but will seem a lot easier than running the same distance for a few reasons.
One, elliptical is low impact. Running is definitely not. Also, you've already got muscle memory developed for the elliptical, not so much for running. Not yet at least. Same would apply to trying new exercises of any sort, regarding the muscle memory. That's exactly why it's good to change things up once in a while. If you do the same workout frequently, eventually the muscle memory will result in a plateau with progress in your fitness.

It's hard because you've never worked on that part. For example I work on my abs a lot, and when I work on arms, I literally die. It's also because you developed muscles to be able to do that exercise so when you change it up, your muscles are weak in that area, and you need to practice on it every day to develop muscles in that area.
It's muscle confusion, that is how you make the most progress. Your muscles get used to doing the same exercise over and over again so that's why you should try and do a different exercise every couple times

Yes, your body is in shock because you're doing something new. It's normal and good, but just make sure you keep your back straight and chest up to avoid those cramps.
Your body isn't used to that sort of experience and those muscles being worked out.
