So you're wondering if she was turned off by you being thin?
It's possible she exclaimed to herself in the excitement of discovery, the answer to a question that had been bothering her. It doesn't mean anything other than a sort of, 'Eureka, I've got it!' moment. Chances are that she's seen you doing something that contradicts with the level of thinness you've attained (appetite, lifestyle, hobbies or such), and discovering the missing link, she unthinkingly blurted out her findings.
Had it been negative, it would've sounded more like, "Oh. I was wondering why you're way too skinny." And perhaps followed by, "You should eat more."

I only see this in a "bad" way if she isn't looking for someone thinner or she is possibly insecure in the fact you are smaller than her. I call a friend of mine a pencil because I think he is little but its meant to be in a teasing/loving manner not "bad".

Skinny/scrawny guys aren't unattractive to me, so it wouldn't be a bad thing.
