Yes, because testosterone. Testosterone is a powerful hormone that rewires the brain of the person who is lucky enough to be afflicted with it. It increases tendency to take risks, aggression, and sexual desire. It's also an anti-depressant, and boosts the immune system. It does this in all animals, not just humans. This modus operandi goes way back about a billion years or so when creatures started making males of their own species. Females have always existed. If you make a copy of yourself with your body, you're female. Males weren't really needed because the female creature simply made copies of herself, with minimal genetic mutations. But males were created later. Instead of having your population of creatures completely invested in survival and reproduction, with very little mutations to the DNA, meaning little chance for evolution, some chromosome got the bight idea it would be in a creature that would test itself against others of its own kind, creating adversity where there was none before, killing off the weaker versions of itself, and then reintroducing it's DNA back into the gene pool by mating with the regular versions, aka, females. This boosted the likelihood of getting positive mutations that would aid survival and spurred on evolution. This has been going on for a billion years leading down to now, and add to this the sophisticated human brain which brings new complexity to this method. So, I would ask not, are we really different? But, how could we not be different? And add the caveat: so we're really different, but that's ok, that's just the way we are but doesn't justify being mean to each other.

Honestly after meeting a few people I just think that the general consensus that "man and woman" are different is not because they are intrinsically different biologically speaking but more so psychologically.
"Oh , she's a woman. Better not talk to her about those topics then"
"Oh , he's a guy , he probably wouldn't understand"
and after a while the mind of both the sender and the receiver gets attuned to that state of mind and vola , you have you "Men are from Mars and Women are from Venus".This question is slightly loaded, because yes, of course our hormonal differences cause certain differences in particular elements of behavior, but it is worth noting that our actions are influenced by values, morality, past experiences, and a fairly similar emotional system.
Therefore, while there as differences, technically the differences between two people picked at random is bigger than the average difference between males and females. We are more similar than people make themselves believe. Otherwise, how would you show empathy towards one another? Yet, if you understand your own emotional fundamentals, you will understand the same in others...Men and women are very different, but considering how different our brains are, it's amazing we aren't even more different. This question is so general it's hard to answer...the only difference between a man and a woman is, that a man has a penis and a woman has a vagina.
I think that men and women generally want the same things, but society makes them do different things to get to those same goals. There are some differences especially after puberty but I feel like most of the differences are actually cultural.
In the Myers-Briggs type system, 75% of women are Feeling and 75% of men are Thinking. So yes, we think differently. Celebrate it, its a good thing.
