Yeah, that's bad. I had a boyfriend once who lived with his male cousin and I knew for a fact there should really have been no women in his bedroom other than me. If his cousin had a female friend over, they would be in the living room or in his bedroom -- NOT my boyfriend's, whose door was always shut otherwise. Anyway, just like a scene out of a movie, I found a clue. One earring on the bedroom floor near the bed. Like, come on. ONE earring. A bonafide clue.
I confronted and of course, was lied to. It belonged to a female friend of his cousin's who he began cheating with while I wasn't around. I found out several months later.
Confront or not, you'll likely get lied to. Maybe keep it to yourself to see how sloppy he gets with other clues. Then you'll have a bit more to confront him with when you've got more to work with. But yeah, makeup on a towel? Unless he's experimenting with makeup then yes, another woman is using his apartment intimately.

If you two are an item, hooked at the hip, then you have every right to know WHO has--Been sleeping in your bed Mama bear And------Using the Handy dandy hand towel too.
However, to be fair, which I always try to be, perhaps it's a family member, a cousin or someone whom he 'Failed' to mention. Don't wash your hands of him just yet. Give him a chance to explain.
If you find out it's Worse than the 'Make-up smears' on the towel, then the writing is on the wall, etched in stone-----And time for you to Give him his walking papers and march yourself right out that door, never letting it hit you in your bum as you-----Run.

I would confront him about it and hope for the best, he might have an honest explaination for it or not but you need to know.
