It could be any combination of things. Like a girl might have muscle soreness in the legs or abdominal areas from being in one position for too long. Or a guy might be bigger than she's used to, and she was stretched more than usual. Or she could be sore from lack of lubrication, among other things.
Personally, when I say that I'm sore, it's usually a combination of leg muscle soreness; and a dull aching pain in the same general area a girl would feel cramps, all internal. Except they're not cramps, at least not of the menstrual sort. The ache is caused by particularly vigorous thrusting of a guy hitting a girl's cervix over and over. The vaginal canal isn't as long as one might think, so this is pretty common. In other words, when a guy 'beats up them guts' in a rough round of sex, haha. It might not hurt very much at the time because she's likely enjoying it, but a girl will notice it the next day because her cervix is basically bruised. I don't consider it a bad thing though because it's a reminder of a good time.
Depends, if they weren't turned on enough, they could feel sore from not being ready, which would just feel like a sore muscle would feel. If they were dry, it could be from the condom rubbing. If you're big and they were used to it, they could be sore from that too.

For me, it's usually that my vagina gets sore from all of the in/out thrusting. Eventually, no matter how wet you get, the friction builds up and the area gets sore and over-sensitized. I'm not sure how well to describe this to a guy, but I suppose it would be similar to if you just gave yourself a handjob many times in a row, and experienced chaffing.
