So I heard that women have a certain amount of eggs that they are born with and I was wondering if masturbating frequently minimizes your chances of having children or increases your chance of running out of eggs so your are unable to have the option of children.

You have hundreds and hundreds of eggs from the moment you are born, but they are not "mature" eggs that can be fertilized by sperm. Each month, only one egg will become "mature" (sometimes two). This means, that monthly, you will only lose, one egg (max two) regardless of whether you masturbate, have sex, or neither. At the end of your menstrual cycle, you will either become pregnant (because the egg has been fertilized) or have a period (because the egg was not fertilized and died after it became "mature").

So, I'll say again, when a woman orgasms, she is not losing any eggs. She is just experiencing a climax.

No, no, no. Eggs are only released when you ovulate (meaning, at a specified time during the month). The endometriosis is completely unrelated to the eggs. Masturbation is unrelated to release of eggs. An egg is released monthly, only. The endometriosis can affect your period and can cause problems with fertilization, but there's nothing to worry about that now... talk with your gynecologist later when you want to start a family.
