A number of reasons:
- During sex, usually the guy is doing most of the physical work, and it's easier to do that for the guy if he's on top.
- Being on top is the dominant position, and most couples prefer the male-dominant dynamic.
- Many girls are self-conscious about being on top (for no good reason!), either because of body image issues or because they think they don't know what they're doing. They prefer to be on the bottom and have the guy taking control.
- Any face-to-face position is more intimate, because you can see your partner's face/eyes.
- Due to the physics and genital angles involved, guys move their hips front-to-back, which takes less energy, and thus can be sustained for a longer period of time, than girls, who have to move up-and-down, and therefore have to move most of their body mass. Girls who are on top tend to wear out their legs quickly, and the bigger the girl, the faster she'll get tired as a rule.

I like to change it up between being on top and having her on top and usually do both in the same session. My girlfriend has a much easier time having an orgasm when she's on top. As far as lasting longer, it is actually the opposite. I can last longer with her on top.

Also, it's tends to be the easiest and most comfortable position for both partners, many times. You can do a lot of different variations of missionary to change the angle of penetration, the tightness, the speed, the depth, as well as the motion from in and out to grinding circles. Both partners have a wide range of control of their motions. Plus, the clit can get a lot of pressure. It has to do with biology. Males are naturally designed to thrust so being on top allows for us to do that. Being on the bottom we can'tdo that. Women get off on griding hence being on top.

It's a great position to control the depth and tempo of the thrusting. My balls tend to tighten up faster in the missionary on top position which sometimes means it's harder to last longer but also tends to mean the explosion is especially intense. As a result it's nice to have sex in other positions and then flip her over and pound it home in missionary.
