I drop my shyness and anxiety around women I like when they make a concerted effort to show that she is comfortable around me and that it's okay for me to feel comfortable around her. Calm, pleasant conversation that isn't just probing him on why he's so shy.

Just pretend he's being neither of those things and talk to him normally. I once had a similar guy behaving the same way, but he was non-stop talking (it was interesting though). At one point his eyes got large, he looked freaked and said "I'm rambling". I shook my head and told him, "No, It's good to hear your thought process.". He blushed, his shoulders slumped and he relaxed; easier conversation flowed after that.

Break the ice. Laugh and tell him to relax. Tell him "I'm human, just like you" (although I personally don't believe in the "women are just like you" thing; we're very different from each other).
But yeah, just make him relax. Touch his shoulder. Hold his hand. Smile. Toss your hair gently. He's probably nervous for a good reason, implying you're pretty hot to him.
