Means at least two things to me: Drilling someone is the equivalent of training/teaching them (e. g drill sergeant etc) it is also a sexual innuendo in which he'd drill into you.

Maybe he meant the former and realized the latter? Then instead of taking it back the guy blushed. So he probably wants that too xD

Yes it's the same as all the other expressions for intercourse. Something going into something else. Stimulating a penis going into a vagina.
