I'd probably mean that she has highly feminine features with good facial harmony. However, even if a female has some highly masculine features:

I'd still probably think "she's cute." So it's ultimately a way of specifying attraction. She'd need to have extremely masculine features in order for me to no longer thing she's cute. But if she still had good facial harmony, I'd probably think "damn! She's handsome"

Cute normally means he thinks your adorable, do cute stuff and seem youthful. Normally we say sexy to women that's fully mature and confident in her self. Ariana grande is cute, but Scarlett Johansson is sexy. But being called cute by him is almost just as good as being called sexy. You can be cute, and sexy to us though.
