It's definitely a complement. Although I would say it can be used in a variety of ways, albeit with different meanings. Generally I would say pretty and cute are synonyms. I think a lot of times it really depends on how a person says it. I would say you're cute if I thought someone was funny, sweet, pretty or generally nice. With regards to the kind of relationship I would build with a cute girl it would really depend on the person.
According to Merriam-Webster dictionary CUTE by definition is: " attractive or pretty especially in a childish, youthful, or delicate way".
