I believe that in history some animals were transported from Africa into Europe where they escaped and terrified the locals. Given these people wouldn't have been familiar with lions, crocodiles etc they became "monsters" as stories got passed down through the generations. Also wild animals grew bigger back then and we were smaller.

But as for "real" monsters like you see in stories. Aren't they just large animals obeying their natural instinct and trying to survive? That isn't evil. A dragon killing a Knight who enters it's cave isn't doing it out of evil it's protecting it's eggs as would any creature.
