I was working when I noticed my manager standing behind me, chatting to someone. I felt his gaze on me and cautiously turned around in my seat to find my manager's eyes looking back at me. I returned the stare, and we both peered deeply into one other's eyes, no words said, just looking. I eventually glanced away and resumed my job when I realised how long we had both been staring at each other.

Does this mean anything?

Yes. It means your manager was staring at you to see how long you would look at him and NOT do your job lol.
He’s a man right? Us guys like looking at pretty ladies. It’s a habit. We might be wishing something more will come out of it, but not always.
But the way you wrote this I think you wish there to be more. If that’s true (and I’m sure it is) pursue him. Guys are easy to get, just show interest. Good luck!
