I have said this to MANY women (some friends some... i was interested in). And I suppose it's a 'weird' thing to say. It would be a strange thing to hear about yourself... if I step back and think about what it might be like to be on the receiving end.

It's a good thing I stumbled upon your question. I am truly the ideal person to give you a little insight here.

"Weird, in a good way" is one of the biggest compliments I could possibly give someone (a girl/woman). It means...

Wow... I'm having all sorts of memories of the people I've said that about. All of them are memorable for their awesomeness...

Alright... so it kinda means:

-You are unique ("I've never met someone quite like you before)
-You are amusing (makes you smile)
- You are interesting
-You are fun
-You are funny
- He enjoys your company
-He wants to get to know you better
-You are someone who stands out (to him) from other women.

I think that's sort of the essence of it.

As you can see, it doesn't have to be romantic. I've definitely said it to women who I saw as a friend. In which case... It meant I thought they were just AWESOME as a person. I've also DEFINITELY said it to women I was romantically interested in. You'll have to decide which one seems more likely based on your situation.

It is, however, a compliment of the highest (If this dude knows what "weird in a good way" means... in the way I use it).
There is NOTHING of the negative connotations of "weird" about it whatsoever. It's a total compliment... and a BIG ONE. like BIG. At least, that's what I mean when I say a girl or a woman is "weird in a good way" :)

Speaking from experience. Guys sometimes say things that they think is complimentary but it could come off as offensive.

I once told a girl she looked older with her glasses, mind you I’m attracted to older women and I didn’t mean OLD. She looked like a woman, not a little girl. Anyway the more I tried to explain it, the worse it got. Next time I’ll just say “Wow, you’re gorgeous.”

Anyway I imagine he means that you’re not like a lot of girls that he’s dealt with and that you react differently to things. It might confuse him but in a good way. He thinks you’re unique and rare.

It means that you are different in a good way? We men are usually very literal with what we mean when we say something.

You might have some quirks of peculiarities that make you "weird" but that he likes (doesn't necessarily need to be in a romantic way though).

It is a question of perception about individuality and your desire to be "Mainstream" - If I was to call someone "weird in a good way" , I would mean they are a bit different (not in a way out anti social way but more of an individual) which to me is a very good thing whether quirky, arty, deep, thoughtful etc now there may be those who prefer to be "Popular", "Part Of The Scene" etc
