It usually means that you now have control over the situation, and it is up to you to make a decision. Usually the other person is meaning that they are going to forego trying or pushing/ convincing your to do any particular thing.

An example of this would be after a promising first date. You tell the guy goodnight, you had a great time and would love to see him again. The "ball is in his court" so to speak, because now he not only knows you want to see him, but now it is up to him decide if he wants to see you and to call you.
