Congresses job is to legislate. A judge's job is to determine legality. That leaves the executive branch with the power to request audits. So Trump does have that authority unless a federal judge determines that audits are unconstitutional. And where in the constitution does it say that government agencies are exempt from being audited? How would that even make sense?
It's on a military base and he's the commander in chief. It's an executive agency and he's the head executive. Will a democrat judge try to block him? Why not. They do it for everything else.

The president (and his relevant appointed personnel) absolutely have that power, and always have. The president presides over the Department of the Treasury.
Every president who hasn't done this is technically being negligent in their duties, but since the US left the gold standard, it hasn't been considered important for some reason... Which is part of why there's a lot of speculation that much of it might be missing. Something that is undeniable however is that we lent tons of gold out to our allies after WW2 during the reconstruction, and supposedly not all of it is accounted for. There are claims that we also divided that gold across multiple other locations that each have completely different personnel supervising them, etc. Personally, I will not be surprised if it turns out that over half of our reserves are missing for one reason or another...
He has the authority. I am actually a little afraid of what he will find. It would not surprise me that somebody stole all the gold bricks and went to Home Depot and bought a pile of pavers and painted them gold and substituted the gold bars with these fakes.
I guess he believes that trucks have been seen leaving Fort Know marked "Gold from Fort Knox". Or he is simply getting his criminal followers to go in and take gold from there to go through another country to hide where it came from and end up in his accounts.

I mean... nothing against audits, I'm sure they can be useful, but what exactly does one audit in a building full of gold bars? That no gay or trans gold is sitting around? That no Mexican gold is stealing the work from American gold? That no gold bars are distributing communist propaganda?
It seems like “good housekeeping” as they would say in business. It hasn’t been audited since 1974. There have been quiet or ours for decades that the gold has been taken or spent. No matter, it is just common sense to take an inventory once in a while, like the 50 years it has been since the last one.
