I was asking my girlfriend how you can convince guys that you don't care about anything other than God, philosophy and the bible and then he walks into the room and starts smiling and laughing to himself.

He is amused by you (in that context and situation) = he can't believe you are for real. So, basically he is laughing at you. Do you consider him laughing at you a good thing or a bad thing? It depends on how you think of it. Briefly, he's making fun of your beliefs, mindset and the like. I think it's rude, in my opinion.
