We have been together almost 3 months. And he wants to go after a promotion. So I have been supporting him the whole time. He said “I really appreciate you being so supportive. I really don’t deserve you.” I know I hear when guys say that it’s a bad sign. So is it a bad sign?

Unfortunately as you said, this is a bad sign. If he is saying he doesn't deserve you then he is trying to get out of the relationship but in a nice complimentary way. He is saying you are amazing, but not the right match for him.

I've used this line, I know other guys who have used this line, and the relationship would end shortly after.

You deserve someone who is more confident about being with you, and him saying that after only dating for only 3 months, I would say it is best to move on.
