For a complex "villain", I will go with Kevin Uxbridge who is not a villainous person, but committed a crime almost beyond imagination. From "Star Trek: The Next Generation", Season 3 Episode 3, "The Survivors".

Then again, perhaps another supervillain who may not actually be considered a villain is "The Overmind" from "Childhood's End".

The Overmind is the "higher mind" (*) mentioned by Karellen, the Supervisor for Earth and a member of a devil-looking race alien race that humans call "The Overlords". The Overmind finds species throughout the universe who have certain psychic abilities (which the Overlords do not possess) and has the Overlords shepherd that race to prepare it for its next stage of evolution to merge with the Overmind. So, in this novel/mini-series, the children of Earth below a certain age will make that evolutionary transition. (In the miniseries shown, they will all go to Australia and, over decades, evolve. At the end, they need energy to complete their evolution and convert matter from the Earth itself to do that thus destroying the Earth in the process. But Earth and the humans are not the only species to suffer this fate. As Karellen says, it is "the fate of many worlds". Thus, one could imagine that the Overmind is the ultimate villain as it renders extinct entire planets as it merges with the species from those planets.
