Not really a good idea, unless you are interested in him. The only time I ever did it, i just spoke to him, and as soon as he said something that I could reasonably laugh or even giggle at, I did. Then after the laugh, when I breathed in I looked him in the eyes, smiled, and said “your so cute”. When he thanked me, I said ‘no seriously, you really are incredibly handsome. Anyone ever tell you that?” He said “no”, and I backed up, I smiled again, gave a slight finger wave, then turned and said “I’ll talk to you later”. He asked me out less than 30 seconds later in the hallway.
If he doesn't find you physically attractive then please don't! It will be considered creepy no matter how you do it.
How to tell him?
Well either be very straightforward and tell him upfront, you can either do it when you both are alone or you can give the compliment even otherwise.
The other way of complimenting would be to say it while you both are conversing or talking about something. Like if you can strike a conversation with him and you can compliment him that way.

The answer is simple and straightforward next time you see him alone approach him and tell him.. The results will be nothing like what you expect (In a good way)
I think your behavior around him will be more productive than anything you say. Gus are incredibly flattered when a girl thinks he's attractive. Girls mature more quickly than guys emotionally. I'm not sure what age you are but if you are teenage chances are you are more emotionally mature than he is. Flirt with him, that's a great turn on and fun
If he's attractive he knows it and he gets compliments. Make him think you're hard to get if you want his attention.
Tell him he's hot and that you really like him.
