I see a same male train supervisor on the train once a week or every two weeks. Whenever he sees me on the train, most of the time he tries to talk to me while he checks my train pass.

A week ago, when I was completely the only passenger on the train, he told me that my makeup is always beautiful because he recognizes me doing makeup on the train every morning.

At the time I was so delighted that I’ve grown to want to know him more.

Since I’m originally from Japan where we don’t have such a culture to talk to strangers in public, I’m not really used to these kind of situations.

My question is, was he trying to flirt with me at that time? Or am I interpreting deeply too much? Was it nothing but an icebreak?

First of all, stop trying to get other people's attention by putting your makeup in public. Unless you're in the fashion industry, it's actually considered inappropriate. If a guy started clipping his toenails in the train with you would you think to compliment him? No. (Also... FYI... In some countries only prostitutes put makeup on in public.)

The guy is possibly just being nice since he sees you're so obsessed with painting your face in public.
