Why is she shy, because that's who she is. Why is she uncomfortable, because she likes you and she's afraid of doing or saying anything that might make her look less than stellar in your eyes. It doesn't matter what you think, its her reality and she has to deal with it.

Are you interested in the young woman in question? If yes, proceed slowly, if no, continue as you are.

If yes, do you and she have any classes together, is there an opportunity for you two to work together say in a lab setting or a group project? Slowly increase the amount of time you spend together and gradually put the focus on you and she rather than what you are doing together.

Be kind, be attentive, be careful, she sounds like quite a sensitive young woman.

I asked her out in the summer and she said she was busy, so I took that as a sign of no interest and that was it.

Actually no he was a player. But I met his friend who talked casually to me then we became Facebook friends. He always made me laugh then we got together 2 months later, still together 9 months in counting

Looking down immediately after smiling and looking at you is good. She's just a little shy, and hiding her feelings.
Looking all around elsewhere, immediately after looking at you, wouldn't be so good.
