If a man enter to a girl’s military shower, are they allowed to kill him?

I heard of it and I was suprised what people said so, i wonder what you willl answer.

the girls are naked in the shower and they got panicked from a strange man entering and they took their gun and shoot the man and he died.
Does the girl need to be in jail?

Not in any civilized military I'm familiar with. They'd scream at him to get out (reasonably), and he might be brought up on charges if it happened repeatedly. And obviously, if he attacked them, they'd be allowed to defend themselves. But the military's smart enough (and how often do you see THAT being said?) to realize that mere proximity to another person doesn't hurt people.

Assuming you mean "rape", they'd probably want him subdued nonlethally, but I imagine lethal force would be allowed then, if it couldn't be avoided.

I was deployed in Iraq 2008-9. Girls used to walk into the men's shower looking to get gang banged. A lot of married women half way through deployment got pregnant and there might have been 20 potential baby daddies.
