It could mean a few things, it could be a compliment like, "You're hot, I can't believe you're single." Which is more likely. But she could have just been making conversation. IT kinda depends on what kind of person she is. So it's kind of hard to just make an assumption knowing nothing about her.

When I use it, it's a compliment, saying he's good boyfriend material and that it's surprising that he doesn't have a million girls coming after him.

Well, if that were the case, then he would just reply to her question with a simple "I don't have a girlfriend because I prefer to be single," and I doubt he would have asked the question.

I suppose girls assume guys don't enjoy being single because in society it often seems everyone's in a rush to be in a relationship. And also because not every guy does enjoy being single; some prefer to be in a relationship, just as some girls would rather be single and some wouldn't.
