It's not necessarily that science can prove everything, it's more that the scientific method has proven to be reliable in answering questions we previously didn't have answers to. Science doesn't aim to debunk god, jesus, spirits, or ghosts, it's written out in the definition you provided. Science aims to, essentially, study the natural world & its processes.
