It could possibly mean at least one of the following:
1. You are burnt out from constantly playing Minecraft and need a break.
2. It might not be just Minecraft for you but also every other video game since some people can't look at a screen for more than 30 minutes.
3. You probably can't stand Minecraft's camera behaviour. You have to constantly adjust the focus when it comes to sudden shifts of a perspective. This is hard for some people since it would be a problem if they don't close their eyes.

The blocks in Minecraft are rendered in an "orthographic 3-D" or a "3-D orthogonal" manner. As such, it can be hard to differentiate between front and back, etc., and can certainly contribute to a headache. It is simply harder for the eye/brain connection to interpret what it is seeing, or THINKS it is seeing.
Little side note- I know what SlyStar526 means. There is an area of our church flooring that is covered with a carpet that has a 3-D orthogonal/hexagonal pattern. Every once in awhile- when my eyes are focused at a certain distance- my perception of the floor just goes crazy for a few seconds until I close my eyes and then open them and refocus on something else.
Probably something wrong with the settings of minecraft, the game looks sttange and your headaches come from the effort your eyes and brain trying hard to compensate for it.
I had a similiar issue with the 3D effect of the 3DS, my brian couldn't handle the optical illusion.
weird POV for example or maybe the framerate is off, maybe the colours are too vibrant, or the game is too dark in caves...
Could also be you sitting closer or more far away while playing minecraft compared to other games.
Minecraft and blocky type games might not be your go-to game anymore if that’s the case. For instance, if the physics part of Minecraft bugs you and gives you nausea, headache, etc, I think it’s time to move on to something new. It could be like a new game that doesn’t involve blocks or a real life hobby. People’s favourite games often change from time to time.

Your statement below the question is a contradiction. It doesn't make sense for one person to have a headache just for playing 1 certain game. You need to understand that continuously looking at a screen can make you sick sometimes. This applies to pretty much every game that involves action and moving. Better take a break for at least 20 minutes regularly after.
I used to get headaches when on the computer too much. Last time I visited my optometrist I told him & suggested I get a special filter on my glasses that reflects blu-light. I haven't had as much trouble with headaches since.

This has happened to me, I don't know what it is, perhaps it's just the shitty graphics or the excessive amount of minecraft game play or both lol
Maybe the music or sound effects in Minecraft can be the cause
