I could see lots of reasons, but my main guess is that she thinks her and her children's qualities of life would be way worse if she pursued a divorce. It's also possible that she's having an affair of her own.

Affairs and marriages are complicated things. Sometimes, ironically, the affair is the thing that makes keeping the marriage together possible. Like in a situation where the cheating spouse has some substantive reason for sticking around to support the other, so the affair partner is there keeping them sane.

You have to understand that the people who get into these situations aren't thinking super logically.

Certainly could be! The thing to remember is that really bad situations (and relationships especially) got to be that way one small step at a time. It wasn't like the happy couple woke up one morning and everything fell to shit. It was a casually miserable couple that grew more and more toxic over time as they resigned themselves to hating their lives.
