even in early childhood , kids tend to prefer their mothers over their fathers.

This is mostly due to how much time a child is spent with their mother vs. their farther. When a child is first born, having skin on skin contact between the mother and child is usually encouraged because it helps form a bond between the two. I would assume that this also works with fathers (but in a different way since they can't actively give birth). The more time and affection a parent shows to a child the more connection that child will have. They develop an attachment (which is normal and needed) and if the attachment is healthy then the child can switch between parents without a problem. The reason why more children are connected more to their mothers is due to socialization and the gendered influence of who is supposed to take care of the child (which is more often than not mothers). Even with modern times and with mothers working we still see a majority of caretakers are mothers even if they also work along side the father.
the mother spending 9 months with a baby in their belly, feeling their every kick, shift, move- creates a bond between mother and child that the father simply do not have.
Mitochondrial DNA is exclusively from the mother, if that’s what you are asking.
Mentally and emotionally
That’s nurture, not nature. Rather it has more to do with how a person’s childhood goes rather than genetics.
