They look at both your qualifications and how well they believe you'd fit into the particular situation you'd be hired into. At least that's the way healthy interviewers handle the decision making process.
Unfortunately, that's not always the case. At a job I used to have, we used to take bets on who would be hired, just by watching the applicants enter the office. It wasn't difficult to determine the outcome. Women with the largest butts always got hired.

It is a combination of things, not just about skill sets. I have hired many people for my department over the years. Some had stellar resumes but I just did not think they would be a good fit. On guy was really arrogant and was a know it all. I did not hire him but picked somebody who had a good personality that did not have as extensive a resume. I figured that I could teach him what he needed to know but could not fix somebody who was a dick.
Some of it is personality. The rest is if you can benefit the company.

Generally, yes. Some fields that are very technical-based don't put precedence on personality, but instead, they place emphasis on skill since it can be directly measured. A good example of this would be in the realm of coding.
Jobs want people who are 'fits' nowadays.
In their mind, they'd rather want someone who they can work with and can learn on the job, rather than the smartest person, but is a total asshole.
