I think it’s merely two of Captain Hook’s biggest/ known fears, being combined.
He is in ‘never land,’ and as an adult, he doesn’t want to age any further. Clocks remind him of time and aging. He fears it.
The crocodile is just a sea creature any sailor could face if/ and when in the right kind of waters.
A bunny wouldn’t be in the water, and if it were a turtle in there, Captain Hook wouldn’t be afraid. A croc is an aquatic creature, and it’s scary.I don’t remember, but I think if Peter Pan hadn’t cut off his hand, his hand was eaten by the croc. 🐊

I wish there would be many deeper things to this, but I think it’s just very simple.
Maybe even, the story writer was afraid of Crocs? 🤷♀️

I could be wrong, but I think I remember it was originally that when he ate hook's hand, he also swallowed his watch.
Cause he didn't like to wake up in the morning, so he ate the clock.
