I guess that would depend upon your definition of "matter".
Dust is composed of matter, so it is matter, but as to whether it matters, matters not to me.
Although I am one who prefers that my screen protectors remain free of dust, I cannot prevent them from being of being in contact with matter.
The air touching my screen protectors consists of matter, so that matter would be quite difficult to be prevented from contacting said SP.
From a technological perspective, I would imagine that the buildup of sufficient amounts of dust could adversely affect the operation of a sensitive electronic device.
As far as the amount of dust that may settle on a SP in the few short minutes that most users may occasionally allow their devices to sit unused, I highly doubt that that small amount of dust matters, although as has been previously established, dust is matter.

Did the dust accumulate on the screen protector before or after installing it? If before, it does matter, and should not be used as it can cause scratches on your phone's screen and lead to other issues. If after, it doesn't matter as it can be cleaned with a microfiber cloth, if needed liquid cleaner specifically for screens. If you're installing a screen protector and worried about dust, one trick you can do is run the shower for a few minutes with the bathroom door shut, the moisture from the hot shower cuts down on dust in the air.
