There are many but what I can think of right now are these :
Why does anything exist rather than nothing? What happened before the beginning of the universe?
Is universe finite or infinite?
Do we truly have free will or is that an illusion?
What does reality do when nobody is watching? (this derives from the experiment where atoms and subatomic particles behave differently when observed)

It seems we have an answer to the last one. Observing a particle requires us to interact with it, and the interaction changes the energy state of the particle and thereby alters it's behaviour.
