Why is passion seen as a negative? When someone condescendingly says to you "I know you are super passionate, but..."... as if it's a negative.
Also... when did "passion" replace the word "annoyed & aggravated".

There is intensity with passion, but some people experience it like driving a hotrod with no brakes. When it becomes a blind extreme, without maintaining consideration for how it may be impacting your partner, it can come across as selfish and overwhelming. As long as it's enjoyable for both, and no one's being left in the dust, passion can add to a relationship. It's just like everything else, though. Anything taken to an extreme is likely to be perceived as a negative.
It's just euphemism. As you suggested by mentioning it "replacing" other words, they mean things other than passion when they say passion. They just use passion to soften the blow of an otherwise upsetting expression. So they're not actually saying "passion" is bad or wrong.
Like, I could say "I know you're bothered by ___, but--", but that could cause them to become defensive and try to explain that they're not bothered, or try to justify why they are bothered. But if I say "I know you're passionate about ___, but--" then it doesn't seem like I'm criticizing them, or it might seem like you're mentioning a positive quality that just so happens to be getting in the way of things in this particular scenario (which might be more digestible).
Simply put, using this euphemism just makes potential conflict less, well, conflicting.
Yea, and I find it undermining my intelligence.
Using euphemisms?

Yep not just that, I have noticed many of the Christian values and morals are also seen negativity now, it's just the world devolving basically, I don't know what others would call it honestly
Passion is not synonymous with positive. Therefore it can be negative.
Times change, If casual is the desired relation., an intense passionate relationship is avoided.
Passion is what moves people and nations to action. The pen is mightier than the sword!
