Well, is it "they don't normally go to church" as in "they're not really interested" or as in "they hate religion and anything to do with it"? If it's the former, you're probably okay; they might not come, but there's no harm in asking. If they're the type who're vehemently anti-church, though, and expect you to know it, you might get a stronger reaction.

Just because people don't attend church it doesn't mean they don't respect your wishes. It's not like you're inviting vegans to a barbeque.
