What is your relationship to this guy? I am going to have to make some wild assumptions here. So this could be completely off-base from what actually happened in your situation. Or maybe it'll be useful. (But I promise nothing)
If he's just a guy that neither you, nor the pretty girl know well:
He said that girls don't like me thing to you to try and play on your sympathies and pity to fish for more compliments about how that's really not true (It's something a certain type of guy thinks is a good idea. I don't know why).
The pretty girl gives him a compliment, and while he's excited, he knows not to press his luck. That girl's don't like me bullshit isn't as likely to work on her. (I would guess that you and him, know each other better than 'hot girl' and him know each other)
I don't actually think it indicates what you think it does.
I can 100% see why you would see it that way. But It's not where he's coming from.
Regardless of how attractive he finds you, he was making an attempt to...(as weird as it sounds) keep the flirting going. What flirting? Well you give him a compliment. His unfortunate "flirting back" move is to pull some puppydog "pity me no girls like me" bullshit...
But that was him flirting. Or his attempt to anyway. I've seen a certain kind of guy say exactly the same thing in response to a compliment from a girl.
So he was throwing back the ball (flirting ball)...
Hoping you would keep it going with "oh really... well I think you're studly" (or however you flirt and compliment)
It's a way to keep you engaged, and keep you flirting. It's the move of a guy whose awkaerd with women. And he may be telling you the absolute truth when he says girls don't like him. I don't know why this move is so common. But it's a common move for a certain type of guy.
It's based in lack of experience as well as general awkwardness with flirting. He doesn't know how to take a compliment, or how to flirt in some other way, so his awkward move is that line "girls don't usually like me" or some variant.
With the 'hot girl' he wasn't even going to try flirting. He is just happy she noticed him.
It means he's not as intimidated by you as he is by her. It doesn't indicate that he likes her more, or that he doesn't like you. It doesn't even mean he thinks she's better looking. It's just you seem like someone he can get away with trying to awkwardly flirt with. she is not. He is more comfortable around you.
Does that apply AT ALL to your situation. (it may not, but if not I hope it amused you)

Yes, I think this is definitely born of insecurity. That's alright. Everybody is insecure sometimes.
He cannot get any girl he wanted to.
I know nothing about him, but I can tell you that this is not a guy who is used to girls.
No guy who can get girls easily would EVER EVER say "girls don't like me"
That clearly indicates a guy who has no clue. It's such a cringe thing for a guy to say. No guy who is comfortable flirting would EVER say it. It's emberassing. It's the move of a guy who doesn't know how to flirt.
Also, guys who can get any girl they want don't get all excited when a 'hot girl' compliments him. He's used to that. It would be a normal thing.
I'm glad you find him so attractive, but... Either he just became super-hot... or he isn't as universally wanted as you seem to think.
I stand by my answer. That is what I think happened still.
This just shows he has deep-seated insecurities and a potential bias towards certain types of validation.
It makes me feel like my compliments don’t phase him but if some hot pretty girl, complement him he would totally bail on me
He's hoping a person who fits his attraction preferences makes these compliments.
