keeping in mind you two were together at some point, that might be what it means. She cares for you and your well-being, wants to know that you are safe/ok.
On the other hand you need to figure out if that phrasing is something that she uses with others as well.

It wasn't something she was using with anyone else. She was somehow feeling closer to me and wanted to express that some way. "honey" was her way.

Over reacting, i call anyone honey as a term of endearment like calling a kid sweetie
just because she calls you honey can't mean a thing if you guys broke up. it maybe more of a close friendly type thing. but flirting I wouldn't say so.
A lot of Southern waitresses call everyone "honey".
