What do guys mean when they say "I don't want to hurt you" ?

the other day he called me randomly and we spoke for hours and the next day he tells me "I wanna call but I don't wanna get into the habit of calling you"

Im sorry to say, but I personally (To clarify this is an opinion), think that he doesn't like you, in a relationship kind of way. I've seen situations like this before, where he may enjoy your friendship, companionship, workmanship, etc, but may not see you in a romantic way. When he says he doesn't wanna hurt you, he means he enjoys you but he doesn't wanna hurt your feelings by saying there's nothing more.

Either he is being legitimately serious, in which case he is way too broody and negative, or he is doing it so that you will fire back and say "Oh, Rhett! It doesn't matter, I love you and you'll never break my heart!" Other than that everyone knows that going into a relationship requires vulnerability and everyone has the potential to be hurt. Just seems a bit immature.
