How should I hold her when I kiss her? (Girls)

Yea, softly laying a hand on the side of her face, her cheek area. You don't even have to lay your hand or hold her face. Having your hand there, hovering millimetres from her face, brushing her hair back, having just your finger tips touch her face are good to do.
Face holding can be gentle or firm with one hand. And using both hands can be soft and sensual or really aggressive and passionate by holding her face, taking over and kissing.

One hand is good for when sitting next to her, or laying next to her side and leaning down to her while she lays on her back.
Two hands is good for when standing with her, facing her. You can move in by holding her hips and while you kiss her, move your hands up to her face.

Holding hips, lightly and firmly, same with her butt are all a-okay.

If your arms reach is a little short for grabbing her butt; avoid the awkward situation of trying to grab her ass and failing miserably lol.
Now of course, with short arms, if you're strong enough. You can bend down, get the leverage, grip her ass and lift her against a wall and then hold her up with your waist. Then do with your hands as you wish, you can kiss her or she can lean down and kiss you and all that.

Granted you are 16 and all of this is pretty not-16-common. Kissing at around 16 will usually be stale, simple, and maybe boring but that's okay, it's just a matter of time. HOWEVER, if you manage to do any of this, even half assed, a 16yr old girl will probably love you to bits for it.

Lay down on a couch with her beside you, on top of you, or beneath you. and, well makeout. While you can get tips on making out i find it best to play by ear and maybe implement a tip or two here and there. But never to focus on them to greatly, find out what works for you.

Find a couch/somewhere comfortable to sit/lay down (beds and couches work nicely for this) and get comfortable, you don't necessarily have to go for her hips.

It depends on your positioning. and with careful planning you will find yourself not having to pull them closer, although from personal experience girls like it when you pull them closer to you, not to roughly (unless they'd be iunto that) but a soft constant "tug" towards yourself, whether hands on her waist or her back (or butt, which bring me to a new question, your age? I am the same way, one big thing is "Don't force it" If your really that nervous just start out slowly, her outer (or inner) thigh for example, and just slowly work your way up it.
