I have yet to understand why he refuses to leave. They have two children together and live in an apartment. Whenever I go over, she has tried to hug me but I always stop it with a handshake. She doesn’t know that I don’t like her because I don’t get involved if it’s not my business but whenever she is around, the air feels so toxic. I feel so uncomfortable and I can’t forgive her for breaking my friend’s heart so many times. My friend is a very good looking guy and he deserves someone better but nobody would date a single father or a guy with children. The dating market is really harsh if you are a guy.

Your opinion of her doesn't matter, even if you are 100% correct. In relationships, everyone makes their own decisions, they must make their own mistakes, and learn their lessons the hard way. If you tell him what to do and he does it, he will later regret it and blame you. If you want to be a good friend, just be supportive but don't try to push him into action. Most likely, he will only get mad at you if you try.
They have kids together, so there's your likely explanation. He doesn't want to be away from them while she plays keep away. I wouldn't put up with that, but that's why he is doing it.
Your friend has been sucked into the point of no return. Its only a matter of time before he figures it out, and it won't end well. He has no one else to turn to, just make sure when it ends you're there.
