Okay to state the obvious. No I do not think the MCU Fantastic Four should be the only time we see Dr Doom in the MCU. However his popularity has made it seem like he’s a general Marvel villain and not just a Fantastic Four villain. He’s meant to be the group’s archnemesis. And yet people treat him like he’s more than just that. Thanos is a general Marvel villain as he isn’t the archenemy of any single Marvel superhero. Although his DC version Darkseid is primarily the archenemy of the Justice League. But Doom isn’t, his popularity has only made it look that way. He was the first major threat for the Fantastic Four. First appearing in their 5th ever issue. And he needs to be treated like a Fantastic Four villain. The Joker is considered the greatest villain in all of comics being rivaled only by Darth Vader in terms of iconic villains. And he’s only the enemy of a single superhero. So could the MCU Fantastic Four work with Dr Doom or not

Doom works in two ways and thats in my opinion because of the same quirk of his. He combines knowledge of the mystic arts with knowledge of machines and technic. He works well as a fantastic 4 or Reed richards enemy because of his magic, which is one fo the few things comic Reed richard can't comprehend. On the other hand he works great as a magic side antagonist because of his machines and trickery. In my opinion a few of his greatest stories work with those combined. E. g. The hickman run and or Triumph and torment. In both if which he is kinda tied to Doctor strange as an main player of the story. I can't tell more here because of spoilers though.
That all being said in the mcu he does need an introduction and I think that works best with his common backstory with Reed richards. The way the mcu tries to do things Strange may even take Reed richards place in the multiverse saga. The same way The silver surfer was kinda replaced for the infinity stones saga. MCU mostly takes Ideas and a few facts and make their own things. I feel this is gonna be the same here. I feel they kinda tried to do secret wars but with Kang as the main BBEG and know they need a replacement. It may turn out more or even less like the comics.
That all as my personal input: Yes I think Doom can work great as a Fantastic four main villain in the mcu for the first movie to introduce both of these factions. They both need to evolve away from each other to work inside the mcu in my opinion. We need the F4 for silver surfer and galactur introduction and I hope soo much that we will see Doom in coven of chaos as a post credit introduction.
Bassically I want Doom to be a side player or "man behind the scenes" like thanos was for a time , before being introduced in a F4 movie, but not completly defeated there. Kinda like Kang was in the last antman.
