One of my colleagues, who I get on really well with, said to me when he saw me “missed you at break” but he said it quite softly/quietly
Could this indicate that he likes me or am I reading too much into it?

This is just too vague to base anything on his response.
What would've indicated that he really missed you, would be that he BROUGHT breakfast UP to you. That would've meant something. But, again, could just be cordial, treating you as a valued colleague.
What would mean something is HE ASKS YOU OUT. You're reading something into it because of what YOU want.
Remember, this is a workplace relationship. Some people just don't venture beyond that. He might enjoy you as a colleague. Don't read anything into it UNTIL there IS something concrete to read.
No that itself doesn't he could like u but this singular act don't indercate that
