I called the guy I’ve been seeing last night just to talk and a few minutes into the phone call he said “what made you call me tonight are You are bored “ i said “I’m not bored just wanted to talk to you and hear your voice” and he said “yeah right why are you up this late“

Realistically, it probably meant nothing. Most guys are socially clueless and lack the self awareness to recognize how a comment like that comes across.

On the off chance that you're talking to a guy who does have decent social skills, he would probably say that if he didn't really feel up for talking at that time.

Well, as I said, he probably didn't mean anything by the comment.

But he would answer even if he didn't feel like talking in case you did actually need something. That's just basic consideration for others.
