Does your bathroom have a window or fan? Built up moisture causes mold. It is not healthy for you to breathe that in.
Bleach and water gets rid of mold. Clr removes rust stains. To
replace the calk the old calk must be removed and the area thoroughly cleaned. I
Use painters blue tape on both sides of the joint. Apply
the calk. Spread it out with a wet finger. Then remove the tape. Let the
calk dry for 24 hours before using the shower.

You will have to completely remove all the caulk from the tile and recaulk it to get rid of it. You can buy mold resistant caulk. As far as the toilet that is rusted out so you will need to replace that too and that may require another seal.
This sort of stuff really should be addressed by your landlord. This is why you pay rent. Besides, regrouping a bathroom is beyond what the average person knows how to do.
For caulk use ceramic tile bond. Silicone is not that good. And in case you have epoxy that's even better to apply.
