I was only 2 when this incident occurred, but why did everyone freak out so much and blame Janet Jackson? Why not blame Justin Timberlake? Why was he going around boasting about the incident like it was cool? Was the 2000s really that misogynistic?

Oh man... the discomfort people used to have with overt displays of sexuality is one of those things you just had to be alive for to understand. Basically, Janet had one of her tits exposed during her Super Bowl half time show, but it happened during a time when watching the Super Bowl was American family time. It was just football, no politics or social justice stuff. Families, friends, coworkers, and kids were all watching the game and the half time show used to be an extremely family friendly affair.
