lol, the biomechanics of running are complicated. It could just be a bit of inflammation from overdoing it, whether it's a tendon, ligament or cartilage I duno. You should definitely rest. If this pain persists; there's a possibility the way you run could be effecting your knees, it's all in the angle your foot strikes the ground etc. Some stores that specialize in running gear and running shoes put you on a treadmill and watch you run, they'll suggest certain shoes depending on your level of pronation, these help you to achieve a true strike, keeps things balanced and helps prevent the kind of problems you're experiencing. Having said all that, you probably just need rest.
Is it on your Knee? Or on the area Below the Knee but above the ankle?
Its more than likely, Either
A) you're just not use to running, And its damaged your muscle, but dont worry it will grow back stronger and the problem will decrease over time.
B) You got ''Shin Splints''. I get em sometimes when i go Jogging, and they suck. Its like a Dull aching pain in your lower legs, But when you over do them it becames really sore.
Do you have your rest days? Certainly if you just started, you need to build up slowly to avoid overloading joints. Don't jog for a week, ji-ust walk every two days to let it rest. What about shoes. Are they new and do they give enough damping. Do they give the necessary correction to your running and walking?

shin splints. it happens when you have impact on your joints. try to run with technique that helps reduce as much impact on your joints as possible. basically don't run lazy.
Assuming you don't have a major injury. The stress from just running can cause joint pain from the impact. Run in good shoes that support your feet well and reduce impact shock. Also consider taking glucosamine and turmeric. They help with workout related pain and swelling. Avoid taking ibuprofen regularly.
Rest till pain goes away and when you resume jogging try running on grass - Pavement might be causing some impact pressure on knee - You will probably be able to keep walking.
Stretch before and after you run take a day off between workouts.
Your body is come out if the comfy zone.. body is starting to get change. trying to adapt, your headed in the right direction
