I've noticed that there are a lot more Occasions when the smaller MMA fighters defeat the bigger MMA fighters. Some people still think that the bigger people always win, even though there is plenty of evidence that proves smaller people do stand a chance against larger people.
Some people ask "Then why are there weight divisions?" that's because it's the law. However, certain BJJ organizations have open weight competitions were people of much different sizes grapple with each other. Some MMA organizations in various countries have Open weight competitions. Even the best/most skilled "big people" lose to smaller people. Most MMA fans will notice that most of the best MMA fighters aren't very tall or have too much muscle. Here are more occasions when the smaller person beats the bigger person.

1.) Masakatsu Funaki vs Semmy Schilt
One of the best examples where the Smaller person defeats the bigger person is when Masakatsu Funaki who is 6'0" and weighs 209lbs defeated Semmy Schilt who is 6'11" and weighs 290lbs by using a submission. Masakatsu Funaki and Semmy Schilt have fought each other on three different occasions. Masakatsu won 2 out of 3 of those fights.
2.) Christian M'Pumbu VS Stefan Struve
In this fight Christian who is 6'3" and weighs 201lbs defeated the 7'1" 265lb Stefan Struve by using the D'Arce choke.
3.) Ray Mercer vs Tim Sylvia
Ray Mercer who is 6'1" and weighs 251lbs knocked out the 6'8" 271lb Tim Sylvia is actually a great MMA fighter yet he still lost to a smaller person.
4.) Satoshi Ishii VS Sean McCorkle
Satoshi Ishii(pictured below) who is 5'11" and weighs 240lbs defeated the 6'7" 295lb Sean McCorkle with a Kimura lock. There is no Video online but the fight took place at a event called IGF: Genome 24. It has been reported that Satoshi used his Judo skills to win the fight.

5.) Tsuyoshi Kosaka VS James Thompson
Tsuyoshi is 5'11 and weighs 225lbs, he beat James Thompson who is 6'5" and weighs 260lbs by Technical Knockout.
6.) Luciana Dias Vs Gaby Garcia
The approximately 5'8" 155lb Luciana Dias defeated the nearly unstoppable 6'2" 245 lb Gaby Garcia on three occasions in Brazilian Jujitsu competitions. 2 of those wins were by submission.

7.) Megumi Yabushita vs Svetlana Gouderenko
The 5'2" 134 lb Megumi Yabushita defeated the 6'3" 330lb Svetlana Gouderenko in a open weight MMA fight.
8.) Ikuhisa Minowa VS Giant Silva
The 5'9" 193 pound Ikuhisa, dominated the 7'2" 350 pound Silva by taking him to the ground. Eventually Ikuhisa(smaller man) won by Technical knockout. Ikuhisa's nickname is "the giant killer" because he has defeated so many opponents that are much bigger than him.
9.) Mark Hunt vs Stefan Struve
Mark hunt who is 5'11" and weighs 264.5 lbs defeated the 7'1" 265lb Stefan Struve by Technical knockout.

Like I said before, smaller people can win. But even in the examples you used, it usually boils down to a serious mismatch in skill or pure luck.
Weight classes are there for a reason, the same reason there aren't height classes. Weight is a much bigger factor in the outcome.
As for your examples - Funaki vs Schilt - Neither threw a punch. That fight probably would've ended very differently if Schilt had been able to use his reach advantage.
Mercer vs Silvia- Pure luck Mercer got a lucky punch, could've just as easily gone the other way.
Kosaka vs Thompson- Thompson made a huge mistake, Kosaka took advantage
7 & 8 - Silva and Gouderenko were both fat, slow and dumb. Silva loses all his fights, he's not a fighter, he's a punching bag on legs they use to draw crowds.
Hunt vs Struve - Yes Hunt is shorter, but they are the same weight. That isa fair fight.
Funaki took Semmy to the ground because he knew that he would have better advantage on the ground. Funaki did beat Semmy schilt a second time, Christian took Struve to the ground and submitted him with a D'Arce choke. In some Japanese MMA promotions they have what they call open weight divisions. Which is why you see fighters of different sizes fighting each other. The MMA fighter known as Josh Barnett has defeated Semmy Schilt on multiple occasions as well. Goudurenko actually has good MMA record. I don't think it was pure luck with Funaki and Schilt. Funaki did beat Semmy twice. There are some Brazilian Jujitsu promotions that have open weight competitions as well. The only reason why certain promotions have weight classes is because it's the law.
Also, even though Semmy Schilt is one of the few skilled big guys, he still lost lost 14 MMA fights to shorter guys. 6 of those loses were by submission, 2 by knockout and 6 by decision. If look at most of the best MMA fighters, most of them aren't over 6'3" in height or over 260lbs. Masakatsu Funaki, Fedor Emilianenko, Ken Shamrock, Yuki Kondo, Bas Rutten and Randy Couture are under 6'2" and they are known as some of the best MMA fighters.
