Well, arguing can strengthen your brain and your conversational skills. How is this a bad thing?
I used to argue with a friend of mine every day before physics class. Sure, it drove the girls around us nuts, but I learned how to formulate thoughts and rationalize things to help people understand what I was thinking.
You are also learning a lot about each other. And I'm thinking that her calling you annoying is not exactly what she means. I think it means your arguing is endearing to her, but focus on her tone of voice when she says it.
Watch those nonverbals, such as her eye contact, what she's doing with her hands and the tone and pace of her voice. Nonverbal communication will betray anything you're actually saying and, in my opinion, is the most important part of the conversation.

I don't know. It depends on the person. Me and my crush/guy/whatever you want to call him, we always play fight, argue, and smack talk to each other. And we both like each other a lot. Play fighting and stuff doesn't change it.
Not in moderation, but having a conversation where you're not being 'annoying' will show her that you're capable of more than that (which, by the sounds of it, is something that you wouldn't mind).
