But it's not just the sand dune, I've wondered in general why it's okay for indigenous tribes to walk around naked/topless in Africa wherever they please, but not for anyone else. Why is indigenous nudity treated different from modern people nudity?

In Latin America, tribes usually cover up when they need to go into the city for something.

Is this an example of black imperialism?

They're not doing it in front of others. Namibia is one of the most sparsely populated nations on earth. They also filmed Naked and Afraid and they're gonna whine about naked tourists. They have just as much a right to enjoy the beauty of Namibia naked, as much as the indigenouses

I do not know this case in particular but there is generally a protection for religious beliefs and cultures, which means if going naked is part of someones "sincerely held religious beliefs" or culture then they have some amount of legal protection where others would not. Just a shot in the dark though. And no, this does not mean black imperialism or supremacy, just a clash in cultures and a legal decision to protect both.

Well if you think about it this protection for religious beliefs and cultures is theoretically limitless. It could be used to defending pedophilia, murder, slavery etc.. So its not intended to be a blanket "get out of jail for free" card but rather give the local government some amount of freedom to pick and choose what they think is reasonable.

As such there are a few factors for what is accepted or not. First and most obvious one is just how many people of your religion or culture does this effect? If you are just 5 friends who came up with a religion then it does not really matter how true your beliefs are, you are probably not getting a religious exception.

The next one we can talk about is how fundamental this is to your culture or religion. A British person having access to tea might be important but not as important as a Jewish person or Islamic person having access to meat slaughtered in accordance to their religious beliefs.

The last one I can think of is just how big of an exception it is. If all they need is 5 minutes every day to stop and pray in a direction for example then that is much easier to give than allowing you to be naked. However, this is also the one that is most subjective since what is "normal" or "accepted" is decided locally and changes drastically from place to place.

As such, to get back to your example. That group of indigenous people are probably fairly large and having naked breasts is probably fairly important for their religion but especially their culture. But what makes the biggest difference is probably that these indigenous people is probably local to the area and the culture of the people who is in charge and making these judgement find it much more normal than for example judges in USA would and as such having an exception for a local tradition is much easier than having a similar exception for a foreign tradition.

This system is not perfect but it is trying to solve a very difficult problem so its the best we got.

Because their cultural and social norms developed on a different plane than ours. Many cultures have different values about various aspects of female sexuality and the perceptions of their bodies.
