So my boyfriend working with an agency and he really liked the place he is working. We are in uk spousal visa process and he needs permanent job. We are discussing about if he offers to the work place that he is happy to be a permanent worker in their company instead of work through agency. It would benefit both parties as well. He's doing training shifts now. Should he make a move or wait? How can he approach to them in best way?

It entirely depends. What do you mean by "Agency"?
Is he working WITH an external agency that helped him find employment as part of the VISA program? Or is the agency an actual employer where he found a job with?
If he found a job with them himself, with no external assistance, he can apply directly for permanent work so long as his VISA is credible and he is able to do so by his contract.
If he USED an external company to connect him to finding a suitable job (Ex, an agency helped him by making a deal with a company, and was able to get your boyfriend a job) he needs to determine:
1) Does he have a contract with the agency / through the agency? If so, there may be a clause that prevents him from directly applying to the company he wants to work for.
2) He needs to examine the VISA working contract / permit, if you are in a spousal process, it's NOT confirmed or denied, so you NEED the confirmation he can stay as a permanent resident and he is permitted to work in the country.
3) you need to discuss permanent residency and get approval - if he is planning to apply for a permanent job, his employer will NEED that confirmation he is allowed to stay and work in the country, prior to even allowing him to apply for a job.
He needs to follow up with his VISA application / contract, and look into the clauses regarding working and permanent residency.
